DVD CHAPTER 6
Segment 1 - Stazione Marittima di Napoli
While Landy is at CIA headquarters in Langley researching Bourne and the terminated Treadstone Project, Bourne arrives in Naples using his "Jason Bourne" passport. The Naples "Stazione Marittima" building seen in the background as Bourne approaches with passport in hand is actually one of the Messe (Trade Fair) buildings in Berlin, decked out with Italian and EU flags. While Landy is grilling Ward Abbott at Langley, Bourne shows up "on the grid" in Naples. But the Italian "maritime station" scenes were shot in Berlin. A second-unit crew did go to Naples one weekend to shoot the ship and harbor scenes that are intercut with the passport control scenes shot in Berlin.
DVD CHAPTER 7
Segment 1 - Stazzione Marittima di Napoli
A CIA agent arrives at the Stazzione Marittima in Naples to interrogate Bourne. The blue "Stazione Marittima di Napoli" sign is actually sitting on top of a Messe building in Berlin. We get a better glimpse of the sign and building when Bourne escapes and is looking for a car in the parking lot. He just happens to have a fake Italian EU license plate (blue bar on the left) that he places over the regular Italian plate.
Segment 2 - Dream Flashback - Autobahn Rest Stop
Once again Bourne has a bad dream about his earlier Berlin assignment. He wakes up while stopped at an autobahn rest stop on his way from Naples to Munich. He heads back onto the autobahn.
DVD CHAPTER 8
Segment 1 - Amsterdam and Airport
In Amsterdam we see Nicky (who was stationed in Paris in the first Bourne film) as she notices Abbott and doesn't seem very happy to see him. The scene where she gets in the car with Abbott was probably filmed somewhere in the Berlin or Potsdam area. The scenes with Nicky that supposedly take place at the Amsterdam airport were actually filmed at Tempelhof, the same Berlin airport where Nicky and the CIA people later arrive from "Amsterdam" on the CIA plane. Both the airport departure scene in Amsterdam and the arrival scene at Tempelhof in Berlin were filmed at Tempelhof! (See photos above and below.)

Segment 2 - The Snowy Alps
Aerial scenes of the Alps establish the setting as Bourne drives from Naples to Munich.
Segment 3 - Alex from the Air - Vans in Berlin
The CIA group arrives at Tempelhof and gets in the vans. An aerial shot of the Fernsehturm (TV tower) at Alexanderplatz ("der Alex") establishes the general location. The CIA people drive from Tempelhof to the CIA monitoring station near Alexanderplatz. The brief van scenes seem to be filmed in part as they drive pass the old East German Palast der Republik with its graffiti-covered bronze glass. (The former East German parliament building is scheduled to be torn down.)
DVD CHAPTER 9
Segment 1 - Munich
Once again, Berlin doubles for a different city, this time Munich. Bourne has arrived in the Bavarian capital, but the Munich house scenes (with the fight and explosion) were filmed in the Wannsee section of Berlin. The auto license plates have their "M" for München, but the real location is in western Berlin.

Segment 2 - Autobahn Rest Stop - Autobahn
Bourne leaves Munich and races along the autobahn. He stops at yet another autobahn rest stop to clean up after his Munich altercation.
